The Bible doesn't say that God is everywhere.He sees EVERYTHING, but is not everywhere. In fact, His place is the most highest heavens, not on earth.
In addition, God is like a person: He thinks, He makes decisions. So it makes no sense that He is in things, like the rain, or the trees (being everywhere). He made the rain and the trees. Also, the Bible doesn't say He made Himself, but that He is eternal.
Also, if people see His face, then they'll die because of His holiness, and because the people have sin. [need reference]
